Depending on the size of the cut/hole, all the following
have been *very* successful on my TJ. Top is 6 years old,
and still water tight:
Rubber Cement (still there, still water proof)
Super Glue (ditto)
Sew it up, then super glue (ditto)
Super Glue Gel (ditto)
Clear packing tape (ditto) (hardly can tell its there..rear
side window) (put it on both sides)

Wow...it sounds like your top's been through hell! ;-)
I haven't gotten any holes in mine yet (and no slashes from thieves
thankfully)...my only complaint is the abhorrent state of the windows
and resultant lack of visibility. That and my zippers are screwed. But
these things I will live with until I decide it's bad enough to buy a
brand new sail cloth RAT from Bestop, or get a great offer from
someone wanting to sell a used Spice color top in good/great
condition.

I haven't gotten any holes in mine yet (and no slashes from thieves
thankfully)...my only complaint is the abhorrent state of the windows
and resultant lack of visibility. That and my zippers are screwed. But
these things I will live with until I decide it's bad enough to buy a
brand new sail cloth RAT from Bestop, or get a great offer from
someone wanting to sell a used Spice color top in good/great
condition.
