Like I said before, I am not shifting too early or driving in too high
a gear to cause the lugging in that way. I'm not sure if my clutch/gas
modulation timing is screwed up; I've always thought I shifted ok, and
have driven a standard for a good 5 or 6 years (5 of those years
part-time...shared vehicle, then full time this last year since buying
my jeep).
Mike, you mentioned putting a pint of ATF or water in. You said to
trickle the water down the air intake. What about the ATF option? Do I
put it down the air intake also, or do I add it to the gas tank?
Is this "lugging" noise always associated with pre-ignition, (i.e. is
the noise I hear when a vehicle lugs down the sound of pre-ignition),
or is there ever another cause of this particular noise? I'm still
horrible at diagnosing particular noises coming from my engine, so I'm
trying to learn. I always thought that noise of lugging down (which
sounds very similar, whether I'm driving a jeep, a celica, or a
sentra) was mostly harmless, though not something one wants to make
happen.

The page from your link talks about the causes of pre-ignition. Most
of the things it talks about I am not too familiar with. Please see
below for the causes listed on that webpage, and my
responses/questions/confusions:
1. Carbon deposits that remain incandescent.
Um, ok. How do I fix that? Is that fixed by the water/ATF thing Mike
is talking about?
2. Spark plugs too hot a heat range.
So should I just replace my spark plugs and see if that helps? (I have
no idea if they've ever been changed; I bought the jeep w/30k on it,
and it now has about 48k on it.)
3. Spark plugs not firmly seated against the gasket.
I assume changing the spark plugs, and making sure to "firmly seat"
them in the process would take care of this potential problem?
4. Detonation or the condition leading to it.
Um, ok. This seems rather vague.
5. Sharp edges in the combustion chamber.
???? How in the heck does one know if this is the cause short of
having someone take the engine apart and rebuild it??? (Not something
I have the know-how or desire to do myself!!)
6. Valves operating at higher than normal temperature because of
excessive guide clearance or improper seal with valve seats.
No idea.
7. Overheating
Not a problem to my knowledge; temp gauge stays rock-solid at 210.
8. Ignition crossfiring. Induced voltage in spark plug wires that run
parallel to each other for long distances.
I doubt this is the issue.

I think it's important to note that this noise is only happening as
I'm remeshing the engine into the next gear when shifting. And I
mostly only notice it while going from 1st to 2nd, or 2nd to 3rd. I
don't think I've ever heard the engine make the lugging sound while
remeshing the clutch while shifting from 3rd to 4th.
One other thing; I don't know if it has any bearing. About 4 months
ago, I had a shop replace my (cracked, go figure) original exhaust
manifold. Could they have done anything wrong in the install that
would lead to this beginning to start happening 3+ months after the
install?

Re: lugging-down "rattling" noise w/standard tranny
The page from your link talks about the causes of pre-ignition. Most
of the things it talks about I am not too familiar with. Please see
below for the causes listed on that webpage, and my
responses/questions/confusions:
1. Carbon deposits that remain incandescent.
Um, ok. How do I fix that? Is that fixed by the water/ATF thing Mike
is talking about?
2. Spark plugs too hot a heat range.
So should I just replace my spark plugs and see if that helps? (I have
no idea if they've ever been changed; I bought the jeep w/30k on it,
and it now has about 48k on it.)
3. Spark plugs not firmly seated against the gasket.
I assume changing the spark plugs, and making sure to "firmly seat"
them in the process would take care of this potential problem?
4. Detonation or the condition leading to it.
Um, ok. This seems rather vague.
5. Sharp edges in the combustion chamber.
???? How in the heck does one know if this is the cause short of
having someone take the engine apart and rebuild it??? (Not something
I have the know-how or desire to do myself!!)
6. Valves operating at higher than normal temperature because of
excessive guide clearance or improper seal with valve seats.
No idea.
7. Overheating
Not a problem to my knowledge; temp gauge stays rock-solid at 210.
8. Ignition crossfiring. Induced voltage in spark plug wires that run
parallel to each other for long distances.
I doubt this is the issue.

Both the ATF and/or the water go slowly down the intake.
I have been told by lots of folks that water is as effective as ATF at
burning or shocking the carbon off.
A good high rpm run also is good at cleaning the combustion chamber.
