Some wiring, an amp or two and your problem will be gone. I have an 93 XJ
with the rear cargo cover, with a couple aftermarket speakers (think these
are JBL replacement speakers for the Mustang, Im using now) and a 120watt
amp, the sound rocks at the back of my XJ.
Too answer your question yes, you can fit a set of speakers 51/4 (IIRC) in
the rear doors, some trim levels of Jeeps came with this as stock. I can't
remember if the harness would be installed, I doubt it, but it could be
added very easily.

Maybe you could get the same type of "soundbar" that came in my 95 XJ

That said, *I* am looking for a way to reuse some 6x9's (in boxes) in
my XJ, but there's no good place to install them :(

Custom build a box that sits across the back, or if no one sits in the back
or if they are small you could always build boxes to fit the rear foot
wells. A friend did this in his '67 Pontiac, when he was done adding all
the speakers the system was pretty good even sounded decent when the top was
down.
If you dremel the rear hatch you can fit 6x9's. you may still need to make
a few brackets up though.
