Rear window change will not affect fitment of the hardtop.
It's only the two front latches that will need to be relocated. It wasn't until 2010 the latches changed.

I saw this on another forum, I thought I would post it here as it may help someone out.
This is quoted DIRECTLY from the Instructions that came with a BRAND NEW hardtop that i got TODAY.
New hardtop features and benefits.
1) Notice that this hardtop is identical to the production hardtop found on 2011 model Jeep Wranglers. This new top will fit all production Wranglers built since 2007 Model year. Some older tops are no longer available.
2) This new top features a wider rear window, hidden rain channels, and a smoother shape.
3) To install this top on a 2007 or 2008 Wrangler, also order the adapter kit, 82212462. This kit relocates the footman loop above the windshield to allow for improved freedom panel sealing. For 2009 to the present the top will fit without modification to the vehicle.
4) On all 2007 to 2010, also remove the 2 small pins located at the rear corners of the hardtop. They are used for in plant installation and are not necessary for customer installation.
5) If your vehicle was not built with a hardtop, also order the wire harness to adapt the top to the vehicle. This harness is year specific.
