Default Thump..thump

Weird as heck - had all new brakes front and rear changed, ball joints in front and some pin in my rear locker replaced. B/4 the change there was no noise. Now most of the time when the pedal brake is applied until I come to a complete stop I hear this thump thump. Have pulled the wheels off checked everything found nothing, if I apply the brake while the Jeep is off the ground (on the lift) I don't hear the noise, which brings me the thought it could be suspension something?? But where I cannot see anything out of the ordinary.

More on this its still there now and then. Some one mentioned could be a drum out of wack ?? Another is sure its the axle shaft is bent?? Anyone have this problem??
